Can I play an R/E shuttle that allows a there and back mission to rescue a
crew from a location that is being discarded/destroyed?
For example, I have a research developer on a science academy that has
been shot-up by an opponent. Can I play an R/E6 Bolaar Fighter to a
Bolaar ship in my fleet, then send it to rescue the research developer,
taking him to the ship?

No, you cannot.
You can play a shuttle to his location, and transport him to another local.
But, since Bolaar Fighter have to be played to Bolaar units, it cannot be played to a Science Academy.

I don't understand why then. Logically, it seems the same to me. The
shuttle makes two moves in a TNB, from location A where it is played to
location B, then back again to location A. This is exactly what would
happen in the 'rescue' situation, so why couldn't you do the rescue?

Well, it isn't exactly what is happening in a rescue situation. But, I understand where you are coming from.
Logically, location A doesn't know that location B is going to be destroyed, so they can't react fast enough to implement the rescue. Location B is the only location that can use shuttles fast enough.
Transporters are a different story. They can be used willy-nilly. Which is why they are at times better than shuttles.
