I've noted some serious weirdness when oppening boxes of UE.  Common/uncommon empire ships in a box are for a specific group of empires.  One box might not have any Argonian stuff except rares, while another might not have any Clydon stuff(except rares).  I think this goes for all of the empires, but forgot to look.  I know that only one of the 4 UE boxes I've gone through had any Clydon cards(except rares).  I've found one or two rares for each empire in almost every box, including Clydon.  This seems to be totally independant of what empires are represented in the other cards.

 

anybody know whether this was intentional or accidental?

This was accidental, but maybe Tony can give you some more input.

I don't recall if Universe has an A box and B box that other releases did.

If it had a and b, it probably had a c too.  I used argonian as an example because I've only see 2 boxes that had much of them.

UE had the starter box, the booster box and a mixed box with 6 starters
and a box worth of boosters. I don't ever remember boosters being
packed incorrectly in UE. That may have been a side effect of how bad
Time Gates was pack that UE didn't seem bad at all. I believe there were
12 different starters in UE but I might be wrong in remembering that.

PE had the A, B and C starters. Small 50 card boxes that had only
commons and uncommons. UE starters had rare and very rare cards in
them though most of the VR cards were ships or terrain. The non-empire
cards were random so it is VERY possible to get another races very rare in
your starter box. I always thought that the starters needed to be more
controlled than that but the printers couldn't handle it without ended up
like comedy club which ended up with pretty much the same cards in
every box.
